Eric Garcia’s own goal decided the game three minutes after Jordi Alba had equalized for Spain in the second half.
Manuel Akanji’s 21st-minute header put Switzerland ahead in Zaragoza.
It is La Roja’s first home defeat in 22 matches in all competitions since a 3-2 loss to England in the Nations League in October 2018.
It was their only defeat in their previous 56 competitive home matches, only their second on home soil since 2003 at the hands of Switzerland.
While a win for Spain with Portugal’s defeat against the Czech Republic on Saturday would have secured the top spot for the 2021 runners-up, Spain will now trail Portugal by two points in their final game and need all three points to progress. .
Switzerland, who secured their first win against Portugal last time out in June, went bottom of the group after another impressive victory.
Garcia’s own goal, when Briel Mbolo pounced on a corner, saw the Czech Republic’s final rivals leapfrog as they tried to avoid relegation.
